Apple obviously subsidizes the cost of iMessage currently from their iPhone sales. A workaround could be charging users a monthly rate to connect to their servers I suppose. But that seems like it would maybe defeat the point a little?

Yes, and that kind of anticompetitive behavior is what the EU is trying to curb.
